This is more about answers than questions. Nothing that we don't already know, but just some confirmation on the theory that the Halos were detonated around 100 KYA, the Missing Link Theory, and the fact that Africa (the presumed location of the Ark) is very important in the grande scheme of things.

All quotes are from Wikipedia, you can check out their cited sources if you like.

100 KYA - "The first anatomically modern humans (Homo sapiens) appear in Africa some time before this, they evolved from Homo heidelbergensis."

90 KYA - "African populations remain more 'diverse' in their genetic makeup than all other humans..."

Certainly this isn't anything ground breaking, but I thought it would be a nice point of reference for a time period that seems so important, especially considering the mentions in the game and the halo3.com comic.

this should be very helpful to many people on here. But I have to ask myself if Bungie would really do that much research to make a realistic game? I think its great if they did. A better game over all because of it.

Yes, yes they did. I was thinking about that same thing as I was researching this... and just now I read this in another thread here. To quote Maimbot 9000,

Now match that up with some of my findings...

For some reason that stood out to me. And another quote from Wikipedia on the origin of language focuses even further on this point...

"The question raised is why did modern humans remain in Africa for up to 100,000 years before attempting to migrate to other parts of the world. Some scientists believe that they had not yet attained modern brain and language, they did not have the skills or the numbers required to migrate."
(emphasis added)

Wow. Just... wow. I actually think I may have stumbled on something important.

I'm not sure if you have, but have you heard of the Ancient Astronaut Theory?
There's several different versions or opinions of it, but the general idea is that an advanced ancient alien civilization visited earth thousands of years ago and interacted with humankind.
One version of it is that they genetically modified the former species to produce the more intelligent and civilized Homo sapiens. This supposedly solves the Missing Link issue along with many other ancient mysteries.

In my opinion (it's kind of obvious) that the Halo story is about this theory in a way, mainly because the Forerunners are the ancient alien race. In the theory, they (aliens) modeled human kind after themselves. This goes along with the genetic diversity in Africa.

Also, the Dogon tribe of Africa knew the exact number of moons of Jupiter and about the rings around Saturn. They also had lots of knowledge about the Sirius B and C stars many years before modern humans figured it out. They weren't discovered until the 70's and 90's. When they were asked about this, they insisted that men from space came to Earth and educated their relatives about this thousands of years ago.

Maybe the 2,000 humans were the ones who boarded the Ark.

2 of every human on an Ark from the Flood?

However, I do think that this information is relatively important, however, I'm not so sure on that ancient astonaut theory...

The comic said that the machines of the gods were building something 100 KYA, And we know that the Halos fired about 100 KYA. Now the fact that it says the "Gods' Machines" and not the "Gods and their Machines" indicates that there is no obvious biological component in these things. Presumably they were building the Ark, just before the Halos fired.

Man, I'm not really sure if any of that made any sense...
