The whole purpose is for Humans and Covenant to work together on this and realize we aren't so different, except for the basic "religious" principles at work and taken to the extreme.
Remember what Gravemind said "Fate may have placed us as foes, but this ring will make us brothers."
And the fact that the Arbiter has already worked "with" the humans - is the first sign of breakthrough... think this was obvious. New threats in 3 are neither Forerunner Technology nor Covenant - it's the Brutes and Prophets plus the Flood.
