I seriously doubt Gravemind fired the Halos, in H2, he works with MC and the Arbiter to "stop the key from turning". Why would he stop it this time if he fired them before?
If there has only been ~99,500 years since the first firing, how could each reset indicate 1000 years?

IMO, I believe that D-com (for lack of a better name) is the entity that fired the Halos, and that took over AR. The tone of the language is one clue, and the age mentioned by AR.
