The flood could've evolved to be better parasites of their new hosts. That'd explain how they could change.

The changing of the atmosphere is also present in Halo 2. Specifically, on the second Master Chief level on High Charity. The atmosphere becomes thick and cloudy (probably full of Flood spores). As for the "reviving the dead" I still think that the Flood would only be able to use recently...
